Makoto’s health was only slightly below average in 3S. So yeah compared to like Chun Li in SFIV her health deficit was kinda modest.

SF4 damage scaling laughs in your face.
Hmmm… My guess is that her Ultra will do aroun 520 of damage when its full, 400 when is half, but if the Super is implemented, even with Scaling (because you are just doing 2 inputs it wont be that much) you will get around 600 points of damage out of that combos.
