Wow this finally hit me; all three branching LOZ timelines are actually shown starting during OoT, not just writers connecting the dots in between the games.
Failure Timeline

This one starts early on in the game. After Link draws the Master Sword from the Temple of Time for the first time, he get’s this scene: (1:55 - 2:30)

Gannondorf claiming that since Link couldn’t stop him, he was able to get into the Sacred Realm and get the Triforce and cause the failure timeline to happen and it going into the dark age that was happening during LttP. Link defeats Gannon and then leaves for the other lands of Holodrum and Labrynia (Seasons/Ages), where Twinrova (who Link never got to defeat in OoT) tried to resurrect Gannon again. They succeed, but only for Link to kill him again. Link sets sail afterward and falls into a deep sleep. In it he had to awaken the Windfish and defeat Shadow Gannon. This was actually a prophetic dream warning Link that Gannon was about to be resurrected again. Then the events of Zelda 1 and 2 take place where Link kills Gannon once and for all in this timeline.
Child Timeline

This one takes place at the very end after every scene. (Watch from 10:00 till the end.)

After Link and Zelda defeat Gannon and seal him away, Zelda sends link back in time so he can live out his childhood that she robbed him of. So Link goes back in time to warn Zelda about the future atrocities that Gannondorf/Gannon will cause, which results in his capture, detainment and eventual ‘execution’ at the Arbiters Grounds. Link leaves on his own journey to find Navi, who left him, by searching through the Lost Woods. He is jumped by Majora-possessed Skull Kid and pursues him to Terminia, then the event’s of Majora’s Mask take place. After that Link leaves Terminia and wished to pass on the heroic lessons he learned througout his life, but no one ever came to him and he died of regret from not being known for his heroic deeds and not being able to pass on his lessons. He then returns in Twilight Princess as the Hero’s Spirit (using what seems like a ruined Magic Armor, a Master Sword-like sword, and a round Terminian Mirror Sheild-like sheild) to teach the new hero, which is also his descendent, his lessons and finally pass on to the after life. The new link finally defeats Gannondorf once and for all with the help of Zelda, Midna, and Zant. Then the Four Swords game happens.
Adult Timeline

This one takes place just after Gannondorf was sealed. (Watch from 0:40 - 1:30.)

When Link was sent back in time by Zelda to live out his childhood, he inadvertantly left the future, which had now become a fully established timeline by now, without a hero. This causes Gannondorf to escape from his imprisonment and cause destruction and havoc on Hyrule. This had prompted the Goddesses to save as many Hylians as they could by moving them to the mountain tops and then flooding Hyrule in order to clean the corruption and darkness away. Cut ahead about 100 years later and then the events of Wind Waker take place. This new Link, who is a descendant of the Link from OoT, defeats and kills Gannondorf with the help of Zelda, and the King of Hyrule by impaling the Master Sword through his skull. This ends up also sealing Gannondorf in stone. The next two games I consider to be cannon side stories because they don’t really go anywhere and not that appealing due to their ‘villian-of-the-week’ styled main villian.
