I thought it was because Spidey bonded with the alien even down to a mental and genetic level. Remember anytime when it would affect his behavior(shows,movies,comics) the spider sense never triggered. It’s as if since it became a part of him, spider sense doesn’t view it as a threat even after they separated. That and well, it isn’t evil at all. It’s only violent when agitated.
It kinda reminds me of befriending a dog.
